Noa Lang headed in a third just before the break to put the champions firmly in control.
Atalanta improved after halftime and briefly threatened a comeback when Gianluca Scamacca volleyed in to make it 3-1.
Charles De Ketelaere and Scamacca both went close again, but Napoli regained control and comfortably saw out the match.
The victory temporarily lifts Napoli back to the top of Serie A, while Atalanta’s struggles worsen.
They are now eight league games without a win, their longest drought since 2015–16.
