Rasheedat Ajibade’s first-half penalty and a dramatic stoppage-time winner from Michelle Alozie sealed the Super Falcons’ place in their 10th WAFCON final.
Alozie’s goal, her first for the senior team came in the 93rd minute after both sides had exchanged penalties earlier in the game.
South Africa equalised through Linda Motlhalo after Osinachi Ohale conceded a spot-kick, but Nigeria held firm before delivering the late winner.
Earlier, Morocco advanced after beating Ghana 4-2 on penalties following a 1-1 draw in regular time.
The Falcons, unbeaten in all previous WAFCON finals since 1998, now stand one win away from a record-extending 10th continental crown.
