The Dane, showing flashes of his former world No. 4 form, created 13 break points but converted only two in a grueling two-hour, 11-minute battle.
After a hard-fought tiebreak win in the first set, Rune finally broke Sonego at 5-4 in the second, sealing victory with a stunning forehand passing shot just after midnight.
Next up, Rune faces world No. 44 Pedro Martinez, with a potential blockbuster against Alcaraz looming in the last eight.
